I have less than 500 miles on my new Trek 2100 which has stock
Bontrager select tires. Last weeekend I had a flat due to a puncture
through the tire from a small rock. THe puncture hole is maybe 2mm,
should I buy a new tire, or set of tires, or should I just place a
patch in the puncture hole on the tire? I ride suburban Philadelphia
streets, so there is plenty of debris. My concern is having another
blowout while screaming down a hill.

No need to replace the tire. Just "boot" it from the inside with a dollar,
a thin piece of cardboard like from a candy bar or something.
