As well as making sure your seat is in the right position horizontaly make sure your seat is the right height. Also, check to see how much float your pedals have got (i.e. how much lateral rotational movement does your foot have?)

All these things can lead to knee pain.

if you've been fitted to your bike properly, leave your seat alone.

go see your physio/doctor/etc... for your knee problem

Seat height is ok, same with the float on the pedals. I got a new bike and transfered pretty much all of the measurements over, but neglected to do seat set back. My old bike is no longer with me so I can't measure it.

It happens sometimes. The saddle maybe it can this but I say the same thing if you were fitted for it leave it. Slight adjustments maybe with someone from a shop but you more than likely just over did it on a ride. Heat or water massage it. Some stretching would help. Walk it off for awhile this works too until it works itself out.
 
It's preferable to move saddle a bit back. I've also experienced pain in the front of my kness for having the seat shifted too much, frontwards. This position puts me closer to the paddles and I exert more pressure whenever I cycle, which is not good for the legs or knees. Adjust your seat accordingly until you reach a comfortable position. The pain should also go away, gradually.
 
I had that problem and it turned out that my seat was too far forward and was also at the wrong height. Sometimes little adjustments can make a whole world of difference.

That being said, maybe go to a specialist and have them adjust it for you?
