I believe the SC-6500 can be identified by two button positions on one hood (mode and Stop). Where as the SC-6501 has 1 button on each hood. This can be easily recognized by looking at your hoods for the little "bubble" moulded into the rubber that facilitates the buttons upon flight deck installation.

I had cause to call Shimano phone tech support and asked this question. I was told that the 6501 replaces the 6500 and will work with either wired or wireless setup. The 6501 has to be manually started, I was told, so that it does not inadvertently turn on and drain the battery.
 
The SC-6500 can only be setup for a single bike, whereas the SC-6501 can be setup for 4 bikes. The SC-6501 also has a facility to input the Odometer miles when setting up. Also the SC-6501 has dedicated 7 & 8 speed displays while on the SC-6500 the 7&8 speed gears are shown on 9-speed display. The SC-6501 also allows for a smaller wheel size range starting at 1300mm instead of 1700mm.
