Shimano M475 & Hayes HFX-9 Brakes

I have got Shimano M475 mechanical disc brakes and my friend has a set of Hayes HFX-9 hydraulic disc brakes (he has more money than me). We are both having trouble with the front wheels, the disc is rubbing against the pad in a vastly irritating manner. I have re-aligned the front wheel more times than is reasonable and checked to make sure that the wheel and the disc are not buckled. Any ideas? Is this just a case of bedding them in or should I be taking some sort of direct action?
