I have a set of Record low-flange hubs that have been built more than once and have pretty rough spokes holes. Is there a way to ream and re-countersink these to make it easier to build the hubs up? I suspect the previous build was 4-cross and I want to go 3-cross so the deformation from previous builds won't help me this time.

all re-reaming will achieve is material loss and thus a poorer seat for the spoke elbows. and thus a greater chance of fatigue.
there's no real mechanical problem with spoke hole indentation, just cosmetic. if the latter is the biggest concern, replicate the original spoke config. otherwise just re-spoke as you wish and enjoy. you'll never be able to see the difference if there's enough sweat in your eyes.
