Just wondering if u stop at a traffic junction (or anything else which require u to stop your bike), should one...
tip toe to maintain balance? (which mean the seat height is not at the optimum height??)
OR
stand over the top tube?

Definitely stand over the top tube, imho. Tiptoeing can cause a fall as your shoe has a chance of sliding out from under you on the toe. Fairly quickly becomes a natural motion to unclip one foot, putting weight on the other as you come off the saddle while coming near to a stop - then just put that foot down if you have to stop, or clip back in if not.
