Streatching and got my bike refit - still have hip pain

hey cycling forums, i decided to register an account to see if I could get some help with my problem. I've been riding for about 8 months with a nagging pain in my right hip flexor. I went and had my bike refit as well as I've been doing stretching and icing, but it still hurts.(although it doesn't bother me when i'm off the bike).

I noticed my right knee hits the frame, and I've got to actively try to pedal so that doesn't happen. Could it be a knee tracking or pedaling issue? Any recommendations on how I can reposition my cleats? I have Shimano Ultegra PD-6700 SPD-SL Road Pedals.

It could be the result of a leg length discrepancy or an issue with valgus or varus wedge (tilt of the foot) on the affected side.
 
If your knee is hitting the frame when riding, then there is still a fitment issue. Perhaps the pedals need to be spaced out further from the crank, or you may have a condition causing your leg to move in an atypical way
