So I just purchased my first mountain bike, and apparently everyone now days wants me to ride a 29er, so that's what I went with.

I am 5'11" and have a 28" inseam (short legs, long torso).

Something about 29 inch wheels doesn't feel right. I don't feel like I have the same control as I do with smaller wheels. I don't sit over top the handlebars as much as I am used to.

My question is: Does my body style (short legs, long torso) dictate which tire I should ride? Wouldn't a smaller frame call for a smaller wheel (to be more proportionate), or does it even matter?

I don't believe that would matter. You should choose the bike you feel like you comfortable riding with. I am a quite a tall guy and I ride a 24" since it feels good for me and the riding position is good since it won't make my back hurt.
