I'd back down from running until you get a good pair of shoes and allow
the tender area to heal. When you go to the specialty store bring your
old shoes. The wear pattern on the sole along with watching you walk/run
will help the shoe person determine the severity of your pronation and
whether to put you in a motion control or stability model.

It the person at the shoe store tells you are a severe pronator and the
new kicks don't help, then you may need some custom ortotics to correct
your imbalance. I would try as little rest, maybe some quad
strengthening exercises and the new shoes first.
