That bike's got an "ahead" stem. This is the modern type that's different from the traditional ones
in that it has no shaft. Instead, the stem simply clamps to the fork's steerer tube (the bit that
sticks up through the frame). Stem can be moved up and down the steerer by removing top bolt & cap,
loosening clamp bolts on the side, removing, and re-arranging spacers, but obviously there's only so
far up it can go. If no spacers above the stem, it's at the maximum height already. Unfortunately,
bike manufacturer's tend to cut them too short.

The stem will probably be angled upwards (so front is higher than back), but if not, flipping it
upside down will help as you'll get a different angle.

Stem can be changed for one with more rise if needed. (£10 - £25+)

Alternatively, perhaps you could go back to the shop and ask them to supply a bike that fits you (or
to replace forks for ones with longer steerer).

As other have said you need to either rearrange the spacers under/over the stem or to get a new stem
with a greater rise.

As for the disks on my Hope minis there are space washers between the fork and the calliper body.
Add more of remove excess to align with the disk.

I'd take it back and get the shop to do it if I were you as they should have sorted this before you
left the shop.
