Just off the top of my head, the new lacing pattern probably snugged things up and made your foot ride further up front in the shoe than you're used to.
In other words, it reduced the loose fit that imo prevents blisters.

When I was in basic, all that marching in new combat boots left me with a blister on both heels larger than a 1/2 dollar! Thank God they didn't open though (sorry, that's gross I know). Just curious, what prompted the change in lacing in the first place?
I remembered a website where they described the reason for the different eyelets and lacing patterns on shoes, and just thought "those top holes are there for a reason, maybe I should be using them?" LOL
