has anyone had a chance to look over vayers' methodology & riders' wattages presented in this article? is vayers' methodology present to give any credence to his conclusions?

I haven't, and I don't think I'm going to spring for the $10 download right now. The questions I have are about whether they considered the things that influence times on climbs:
  • Meteorological conditions
  • Whether a given rider was riding solo or not
  • Was the road repaved at some point
  • Presented aero area of bike/rider system
  • Rider race history and results leading up to the given TdF
  • Rider health history
  • Etc.
Such things might not change the relative ranking. Rather they're considerations that I thought of when I considered their analysis as someone doing such an analysis. Hopefully their analysis is done on the basis of W/kg, which is much more useful when comparing riders. Their analysis is certainly interesting and should likely prompt questions or new considerations. It's good the authors acknowledged their analysis is not definitive and cannot conclusively state whether a rider's performance in the TdF was the result of doping.

In graphical terms...
